[Cooker] Cooker filesystem vs FHS 2.3

I examined the current Cooker filesystem layout against FHS 2.3, and
found some possible violations (some of them may be considered nitpicking,
but the specs are a bit vague in places and I chose the safe side).

It amounts to 22 items, and the X/Open test suite only tells about 2.
It probably doesn't count some of the nitpicked entries but is most
likely missing some real stuff there.
